Do you think these files could be installed just after the sp1 check. windows 8.1 performs 2 roll up installs and then does all the updates.

windows 8.1 has two updates just like kb3125574, they did not release them as service pack 1 and 2 as this would have increased the shelf life of windows 8.1 this is why it was mentioned.

It would possibly be a good idea to add these files after sp1 install and before main install of patches but i think it would cause problems for basic users. especially if theres a lot of unneeded updates in the file

Service packs are installed manually as the are reqquired for newer updates to be applied. This rule does not apply to KB3125574. So I personally don't see any reason to force-ínstall an optional update.
