Thank you for checking again.
It appears there are some differences between 2008 R2 and Windows 7 as to what is applied. This is unexpected, but we are talking about Microsoft here. The real shock is when everything works correctly.
I can confirm that for both W2K8 R2 and W2K12, kb4019990 is not installed without them being prereqs.

I will check again to make sure I'm not screwing something up.
I will create 3 sets of VM's, fresh vanilla OS's (W2K8 R2 SP1 and W2K12 ), add the KB401990 to the prereqs for one set and one without. And finally add both KB4019990 and the root certs to the third.

I will report back what is reported as missing later today.

Luckily I have found an ISO with Server 2008 R2 Evaluation (didn't know I have it), and I'm currently installing it (unattended again). I will report here when I have any results. Let's see if there are any differences between the two NT 6.1's...

I finished my tests for now, and I'm sorry to say that I can't confirm the issue that KB4019990 is not installed alongside .NET Framework on Windows Server 2008 R2 SP1. Honestly, I had doubts from the beginning that Server 2008 R2 would behave any different than Win7, because why should it? It's the same kernel and core.

First run is before installing .NET Framework 4.7.2 but with the Windows prerequisite updates, the second is after .NET.

Additional note: KB4474419 (SHA-2 code signature update) is the one which installs the MS Root CAs (2010 and 2011).

So, my questions to you, rbronca, are:
  • Did you install the WU prerequisite updates I mentioned (KB4490628, KB3172605, KB4474419) before installing .NET Framework 4.7.2? I admit that this is what WSUS Offline already does, but better to be sure.
  • Did you reboot the system after installing the prerequisite updates? This should be already done by WOU, too.
  • Did you install any software on the server, maybe some software that's based on .NET Framework?

Did another test, out of curiosity: Didn't install the WU prerequisites, tried to install .NET 4.7.2, and it failed because of a signature chain verification issue (to be expected). Added MS Root CA 2011 to the certificate store, tried to install .NET again, success this time. But, KB4019990 was shown as installed again after the second try. Conclusion: Either .NET installs correctly and KB4019990 is installed, or the installation fails and neither of them is present.

Thank you yet again for your investigations. I'm clearly not seeing what your seeing. My fresh 12 VM's were showing what I highlighted before.
This strongly suggests something wrong at my end.
I'm now rebuilding my entire wsusoffline infrastructure from scratch.
I will report back my results on Monday.

I was using real volume media - en_windows_server_2008_r2_with_sp1_vl_build_x64_dvd_617403.iso

My 2012 testing is taking ages - 3+ hours doing the initial scan with it's vanilla media - en_windows_server_2012_vl_x64_dvd_917758.iso
My care factor is less on this OS as no sane person should be using it.

Please answer the questions in my previous post. I suspect that, when you use WSUS Offline only to update the machines and to install .NET Framework 4.x (unlike I did), it uses the wrong order to do things. As far as I understand it, WOU tries to install .NET Framework 4.x first, which just fails on NT 6.1 because of a missing Root CA cert. Only after that it installs the WU prerequisite updates which adds the important Root CA certs to the certificate store. So, I indeed see the need to change something in WSUS Offline, it's just the question of what and how. I already have something in mind.

But, to confirm that we're seeing similar (or even the same) results, please answer my questions.

Hello Dalia, after a major networking upheaval within my lab (don't ask), I have managed to replicate exactly as you stated in your post "22.03.2019, 13:24".
The prereqs were installed correctly, (kb4490628, kb4474419, kb3172605, kb2552343) but the kb4019990 wasn't.

The prereqs install way after the .Net 4 installation was attempted and failed.
With IE set to install, .Net 4 tries to install in phase 3. The prereqs which include the cert install in phase 5.

Maybe installing the prereqs in an earlier phase would resolve this issue?

I have copied the first part of the log covering these phases below.

I believe my issues were initially a corrupt wsusoffline installation. This had been updated numerous times and dates back a number of years.
I will take steps to rebuild this environment more often.

OK, I've just posted another suggestion, i.e. adding the Root CAs before anything else.

Until this is implemented, there are several options how you can deal with the current situation:
  • use the file wsusoffline\client\cmd\custom\InitializationHook.cmd (rename from .cmdt) to import the Root CAs (see my suggestion thread for a command that does that)
  • install .NET Framework 4.x after everything else
  • install the WU prerequisite updates yourself before you call WSUS Offline
