I finished my tests for now, and I'm sorry to say that I can't confirm the issue that KB4019990 is not installed alongside .NET Framework on Windows Server 2008 R2 SP1. Honestly, I had doubts from the beginning that Server 2008 R2 would behave any different than Win7, because why should it? It's the same kernel and core.
Here's the list of hotfixes/updates; very similar to the ones on Win7:

First run is before installing .NET Framework 4.7.2 but with the Windows prerequisite updates, the second is after .NET.
Here's what the certificate store looks (Root) like:

Additional note: KB4474419 (SHA-2 code signature update) is the one which installs the MS Root CAs (2010 and 2011).
So, my questions to you, rbronca, are:
- Did you install the WU prerequisite updates I mentioned (KB4490628, KB3172605, KB4474419) before installing .NET Framework 4.7.2? I admit that this is what WSUS Offline already does, but better to be sure.
- Did you reboot the system after installing the prerequisite updates? This should be already done by WOU, too.
- Did you install any software on the server, maybe some software that's based on .NET Framework?

Did another test, out of curiosity: Didn't install the WU prerequisites, tried to install .NET 4.7.2, and it failed because of a signature chain verification issue (to be expected). Added MS Root CA 2011 to the certificate store, tried to install .NET again, success this time. But, KB4019990 was shown as installed again after the second try. Conclusion: Either .NET installs correctly and KB4019990 is installed, or the installation fails and neither of them is present.
