You could, but that would break the next download run because WSUS Offline (or rather hashdeep) calculates hashes of all updates. These are verified before a new download run and if any file is missing or added the check fails.
Therefore, it's better to add any updates you don't want to the exclude lists; see FAQ in wsusoffline\doc\faq-*.txt for details on how and where to do that.

Again, no, because of the hashes. Add custom updates to a static list, i.e. wsusoffline\client\static\custom directory (see FAQ for details).

Yes, that would work, too. But you'd have to find out the commandline switches yourself and add them to this script.
