Yes, I did compare two lists but I also checked if updates were superseded. Yes, I've checked for updates with WUA and there are plenty of updates to install that are already in WSUSOU folder.

Do you have a list of updates sitting in your WSUS directory that Windows Update considers missing that you could post, please? I don't think that there are more than 10 or so. I'd like to compare your list to my WSUS directory and wsusofflineupdate.log to see if any of them have been installed on my system.

No, I don't have list. Yes, there are 11 updates ready to install in WUA. And I think I've found the source of that problem. Most of updates that WSUSOU downloaded and didn't install are on StaticDownloadLinks lists. And I've checked in StaticUpdateIds (to install) that they are not there. So indeed WSUSOU installs everything on static lists and by scanning wsusscn2.cab file so it kinda fixes my problem. But now I'm wondering, why those updates are on static lists to download but not on lists to install?

Well, a good part (8 or 9) of the updates listed in wsusoffline\static\StaticDownloadLinks-w61-*-glb are prerequisite updates for IE10/IE11, another bunch is only relevant for RDP and/or RemoteApps. The rest is WMF (Windows Management Framework which contains PowerShell), IE11 itself, Servicing Stack (3177467) and July 2016 Rollup (3172605). PowerShell will only be installed when telling WSUS Offline to do so, Servicing Stack and Rollup will be installed as prerequisites, the installation of IE11 can be skipped (and all its prerequisites in the process).

That's what I can say in general without having a specific list to work with.
