Another WS 2012 R2 user here (this is a newly setup DC Hyper-V VM in a Lab with no internet access). Like jandasve the "wuapi.dll" file is present in the System32 directory and I am logging in as the Administrator of the system.
I'm not seeing "MissingUpdateIds.txt" created under %TEMP%. Running UpdateInstaller.exe copies the wsusscn2.cab file to %TEMP% as expected but "MissingUpdateIds.txt" never appears. Manually coping the wsusscn2.cab file to %TEMP% and executing "cscript .\ListMissingUpdateIds.vbs" likewise does not produce a "MissingUpdateIds.txt" file.
Using either method I am seeing this result:
ListMissingUpdateIds.vbs(65, 3) (null): The system cannot find the file specified.
I have also tried making a new directory (C:\temp) for the system Environment Variables "TEMP" and "TMP" (despite also having no problem accessing %TEMP% under AppData\Local), rebooting and the issue persists.
Executing ListInstalledUpdateIds.vbs does produce the expected "InstalledUpdateIds.txt" which clearly shows items are missing:

I saw this with WSUS OU 10.9.1 and also with 10.9. I've created an ISO/USB from two systems and both builds produce this result when using the exe or vbs directly.
